"Zed" has probably been around longer, and I (as a non native English speaker) actually prefer "Zed", because it's easier to differentiate it from "C" (or "Cee" to be exact). It just sounds weird because we heard everyone else say "zee pee em" all the time, so that sort of becomes the "word" for it and "zed pee em" just sounds odd in comparison.
